install backlight in the "a" folder just as you did for the root. log in at yoursite.com/a/backlight/ and set up the new site.
If you're also using the Backlight Pages module, be sure to install the index.php and .htaccess in the "a" folder as well.

you can copy the whole backlight/ folder, but you'll also be copying the databases so that the new site will think it has all the same pictures of the old site.
You can then try deleting /backlight/data/publisher/ from the new installation.
Then just create a new Publisher instance in Lightroom and publish to the /a/galleries/ folder. I think that should establish a new, clean publisher database.
