First, if you're using Publisher, you don't need to create "Autoindex sites" for galleries (individual manually uploaded AutoIndexes, each managed with a separate Publisher instance, that is). That's what Album Sets in Publisher do. One reason you might want separate AutoIndexes is if you didn't want your indexes appearing on the Galleries page. But how you set up your gallery structure is up to you.

In the tutorial you are using an existent gallery for a template but that is for the case all galleries are inside the same folder, right?

No. You can use the same gallery template (in the /publisher/templates/ folder) for Albums anywhere you've targeted Publisher.

If you have set up separate AutoIndexes you can set up a Publisher instance for each and the gallery template for each.

Ah I see. So publisher is doing this auto index stuff for me? Let's say I create the Album Set "Europe" and add 2 Album "1" and "2" after publishing they will appear under "Gallery" with:

Gallery
-> Europe
---> 1
---> 2

Will try that at home. Learning by doing smile

So it is really simple to update the galleries with "CE3 Publisher", really like it!
