I'm new using TTG CE3 and am a little confused with how to use everything in such a way to get everything working correctly. I purchased the PUBLISHING suite with plans to buy the Client Response Gallery.
My plan is to use Publisher to manage my galleries
If I'm reading the tutorials correctly I set up my site using the web engine PAGES, then make templates for my Galleries from the Auto Index, and Client Response web engine. Than when I create a new gallery using Lightroom Publishing I tell TTG Publisher to use one of the gallery templates I created. Is this correct?

That's basically it. Use CRG or CE3 Gallery to create Album templates and AutoIndex to create Album Set templates.

What is the difference between Album and Album Set templates?
Also, when I'm creating my gallery template am I only making changes to the galleries fields or am I making changes to every field to match the PAGES web engine settings?

An album template is made with a gallery plug-in such as CE3 Gallery or CRG, Publisher uses it to create a gallery (called an Album in Publisher).
An Album Set template is made with AutoIndex. Publisher uses it to create auto indexes (called Album Sets in Publisher).

If you want your galleries to match the styles you've applied in Pages you can use the Template sharing trick (templates in the Web module, not to be confused with Publisher templates):
