If I upload a new set of images, I am able to assign the album to a template.
If the template already has an album assigned to it, then both albums show up in the list (Top-level/Galleries/Albums)
But the common template will only display the first album.
Shouldn't the program not allow you to assign an album to a template that already has an album? Or should it just ask if you want to overwrite the current album assigned to it?

The whole point of creating album templates is that you can assign them to any or all albums. There is no limit to the number of albums to which you can assign a temple.
In fact, many people use just one album template for all their albums.

Maybe what I should have said is that you can assign more than one album to PAGE template.
But when you call up that PAGE template on to a page, if there are several albums linked to it, then it can only use one album right?
Or does it display all the albums, one after each other?

Ah, I see. Only one album, but it gets selected at the 'Page' level, right?

Instead of using Pages to display your albums create them under an album set and then use Menu Sets to have a menu item point to your main album set and the menu items for the individual albums will be generated.

Sorry, I'm not really following what you're trying to do. It could be a nomenclature issue.
You can't assign albums to page templates
Page templates are for design and assigned to Pages, Album Templates, and Album Set Templates.

You can assign albums or album sets (or Contact Forms) to Pages (not Page Templates)
You don't need to assign an album to a page either. All your albums (except those you've designated to be hidden) will be on your Galleries page.
