Changing the number of columns in the Album folder

I edited my Album Set folders with a new template from three columns across to two.

Is there a way to achieve the same with the top level gallery folders via Publisher.

If not, do I to have upload new Auto Index folders and republish all the galleries.

Your Galleries page styling is controlled in Pages, so make the same changes there as you made in your Autoindex template.

Of course!!

Would I need to export and upload the edited version of Pages, or is it something I can do via Publisher

you need to export and upload Pages. You can probably get away with uploading the galleries.php file and the /lib/css/ folder.
