Is there a possibility to change the display order of the autoindex folders? I changed them in Lightroom but the display order on the web is different.

You can reverse the order:

If you want items to appear in a specific order, then you will need to fix your folder names / album set slugs. For example:
01-travel
02-portraits
etc.

OK. But I have a question.
I made my auto index http://infiniment.com/albums/
It contains many folders including differents galleries, but not in the good display order because I not do it with the respect of the time.
How to do that (time order display) without build again all my galleries ?

Rename your folders, I suppose. I'm not really following the question.
