I want to use ttg pages and auto index primarily to create a branch on my website, your instructions state to install publisher in the root gallery of the site. Should I instead install it in the folder for the branch I want to create and then /gallery folder under that, and if I do that will that mean I can't create albums or gallerys on any other part of the site that is not under the folder I installed the publisher folder in?

The setup instructions for a Pages/Publisher installation are assuming that the Pages files will be at the root of your site.
If you're putting them in a sub-folder then put your publisher/ folder in that same sub-folder (which is now essentially the root of your pages site).
Pages already creates a galleries/ folder that resides in the root of site. The publisher/ folder needs to be on the same level as the galleries/ folder, not inside of it.

Not sure where you saw this but the publisher/ folder doesn't go inside a gallery/ folder. You may have been reading the WordPress site installation, but it still states that the publisher/ folder needs to be at the same level as the galleries/ folder. I bring this up so you won't be confused (or too confused, it's sometimes a lot to take in at first )

I keep getting this message when I try to authenticate the publisher plugin "unable to find Publisher please check that the API URL is correct" I've even copied the link from the website.

I figured out what was happening and solved the problem by making that branch of the website a sub domain.
It thought the folder I created was part of the wordpress site in the root directory.
