I have some legacy folders in my main folder directory as well as a 'secret' directory on my site.
is there anyway to create an index of these folders and link them to submenus on my web site?

you can link the albums in the nav menu or sub-menu by simply adding an item and link to its url in your menu set.
You can't add existing folders to an album set, you will need to republish any galleries.
If you’re currently using CE4 Publisher, Backlight has a migration tool to put them under Backlight Publisher control.
You could also make a page and manually create a text link index to the items in the folder using Markdown or html
