I am a brand new user of this tool.
I just installed Backlight with Pages on my domain today.
Connected Lightroom via the TTG Publisher plugin.
Lightroom version: Lightroom CC (2015.6.1 Release - the latest I believe)
When I upload multiple images - it changes the thumbnail as well as the image to the one I have marked as a cover image in Lightroom.

What could be causing this?

It looks like you may be using the sequencing renaming in Publisher. This has been a bug in Lightroom for quite awhile. Try another renaming preset that doesn't use sequencing.
