I want to embed a couple snippets of script so that my Comodo SSL logo appears on my pages. Perhaps in the Footer, if there is sufficient room. Where does one embed scripts?

using phplugins. There's a hook just for scripts: ttg_scripts
You could also try placing it in the footer using the ttg_footer_top or ttg_footer_bottom hooks.
You also might consider replacing the ttg footer with your own html if you need to place more items there. You could use the ttg responsive grid framework in the footer to organize content.
