Within lightroom publisher, I have gone into 'Edit album' then 'Features' and set a watermark to apply and ticked 'Exclude from thumbnails'. I have done the exact same for each album, I've then republished the albums. For some odd reason some now show the watermark but others not. Any idea what I've done wrong ?

Could be that you've got the "Push Metadata without updating photos" option checked in Publisher settings.
