I set up a thumbnail color and hover color for my Auto Index. They look fine in the Lightroom preview, but when I use the template on my site, the colors are swapped.
The thumbnail background color is set to the color I specified for the hover color and the hover color is the color I specified for the background color.

I'm not seeing this problem in my tests;the colors are as expected. What colors are you expecting to see in each state?
I'm seeing the lighter gray on hover.
For testing, it might help to change one of the colors so that it's totally different, like pink or something.

unrelated to the color issue, your navigation is also messed up. You've got relative links for "gallery" "projects" and "bear tab armor"
You should change those to absolute urls
